Why would Flickr create such a cumbersome and unfriendly process? Is 1Tb of free storage really worth all the hassle of recreating thousands of folders into Photostream? That way you could always find those files by searching for its folder name. To add some redundancy you might want to also tag each file with its folder name. All your files will then exist in your Photostream as that's the only place they exist on Flickr, and in the set equivalent of their folders. The way to do what you want to do is to limit your uploads to files in one folder at a time and, as you upload, put all those files into a set with the same name as the folder on your computer.
